Can mutation or alternations in sequence happen in synthetic oligos?
It is are but possible to have mutation or alternations in synthetic oligo sequence. During synthesis process, oligos may become depurinated, this especially can occur with longer oligo. Sometimes depurinations may become visible in cloning where single molecules are selected and progagated. Normally the depurinated sites are replaced by any base and only some oligonucleotide molecules are affected. If one clone has mutation when perform sequencing, try to select another one when chossing clones. It is important to select independent ones to get independent clones. As the risk of depurination is increase with longer oligonucleotide (>50 nt), it is highly recommend to order purified oligo for cloning purpose.
