Check the annealing efficiency of oligos to be duplexed by using a non-denaturing acrylamide gel. If oligos are ordered in separate tubes then proceed towards running the dsDNA and ssDNA in separate lanes. The ssDNA should migrate faster than the dsDNA. A visualizing reagent should be used to detect ssDNA as single stranded DNA cannot be visualized by Ethidium Bromide.
