Bioactive Lipid Ligands Add More Than Hydrophobicity

Steroid- and vitamin-derived oligonucleotide conjugates combine a nucleic acid with a biologically recognizable or strongly lipophilic small molecule. Depending on the ligand and conjugate architecture, these constructs can be studied for binding-protein interactions, receptor biology, membrane association, transport pathways, cellular uptake, or ligand-specific recognition.

The final construct is defined by the ligand, attachment site, linker, oligonucleotide position, and whether native ligand activity must be preserved.

Important: conjugating a steroid or vitamin to an oligonucleotide does not automatically preserve native receptor activity or create receptor-specific targeting.

Steroid & Vitamin Lipid-Oligonucleotide Context. Representative lipid-conjugation classes illustrating the broader chemical space surrounding steroid- and vitamin-derived oligonucleotide modifiers.

Direct Incorporation

Selected tocopherol modifiers are commercially available as oligonucleotide phosphoramidites.

Activated / Functionalized Derivatives

NHS, azide, alkyne, maleimide, carboxyl, TCO, tetrazine, and related handles support post-synthetic conjugation.

Custom Building Blocks

Project-specific ligand functionalization can be evaluated where no routine reagent exists.

Bioactivity-Aware Design

Attachment chemistry should preserve ligand accessibility when receptor interaction matters.

Compare Ligands by Route, Handle, Position & Design Intent

This library separates commercial direct incorporation, activated-derivative/post-conjugation routes, published functionalization precedent, and custom feasibility.

ROUTE
Most steroid/vitamin conjugates are post-synthetic.

The oligonucleotide is synthesized with a defined reactive handle and then coupled to a compatible activated ligand. Tocopherol/Vitamin E is an important direct-incorporation family because commercial oligonucleotide phosphoramidites are available.

Direct chemistry

Commercial tocopherol phosphoramidite supports direct oligonucleotide incorporation.

Post-conjugation

Activated or click-compatible tocopherol derivatives can be coupled to complementary oligo handles.

Design role

Delivery, uptake, transport-pathway, purification, and structure-activity research.

Design the Steroid/Vitamin–Oligonucleotide as One Integrated Architecture

Attachment position, linker, and conjugation chemistry should be selected together. Start with the biological goal, then choose where the ligand should sit, how far it should be separated from the oligonucleotide, and which reactive pair provides the most appropriate linkage.

Choose Attachment Position

Position determines which oligonucleotide end remains available and whether the ligand is close to a functional sequence region.

Select Linker Length

Choose the shortest spacer that provides enough ligand accessibility without disrupting oligonucleotide function.

Select Conjugation Chemistry

The available activated ligand determines the complementary oligonucleotide handle and final linkage.

Receptor-accessible 5′ steroid/vitamin conjugate

A TEG spacer combined with copper-free SPAAC provides defined separation between the ligand and oligonucleotide while avoiding copper-mediated chemistry.

Design note: confirm that the selected attachment site on the steroid or vitamin does not block the ligand surface required for the intended receptor or binding-protein interaction.

siRNA reminder: the guide and passenger strands, and their 5′ and 3′ termini, are not functionally interchangeable. Choose strand and terminus first, then select linker and conjugation chemistry.

Choose the Ligand from the Biological Question

Start with the research objective rather than the chemical name. The selector below highlights ligand families that may fit the biological question, along with the design variables that should be controlled before synthesis.

Cellular Uptake & Transport Research

Use a lipophilic vitamin or steroid ligand when the objective is to study membrane association, transport proteins, uptake, or biodistribution rather than a single receptor-binding event.

How Conjugation Can Change Ligand & Oligonucleotide Function

Attaching a steroid or vitamin to an oligonucleotide creates a new molecular construct. The ligand may no longer behave exactly like the free steroid or vitamin, and the oligonucleotide may also change in hybridization, folding, uptake, or protein interaction.

Can the Ligand Still Be Recognized?

Receptor or transport-protein binding can change if the attachment site, linker, or oligonucleotide sterically blocks the biologically important surface of the steroid or vitamin.

        OLIGO

        Can the Oligonucleotide Still Function?

A bulky hydrophobic ligand can affect hybridization, aptamer folding, RNAi machinery access, antisense activity, or other protein–oligonucleotide interactions.

        Position + spacer + modality
        WHOLE

Has the Whole Conjugate Changed Behavior?

The combined molecule can have different solubility, membrane association, serum-protein binding, uptake, biodistribution, and intracellular trafficking than either component alone.

        Hydrophobicity + biology

Design implication: preserve the important functional region of both components. Choose the attachment site and linker to keep the ligand accessible while minimizing interference with the oligonucleotide, then confirm function experimentally with appropriate controls.

        Common Steroid/Vitamin-Oligonucleotide Design Problems

        Poor aqueous solubility

              Saturated Fatty Acid-Oligonucleotide FAQ

              FAQ

              Can tocopherol be incorporated directly?
Yes. Commercial tocopherol and Tocopherol-TEG phosphoramidites are available for direct solid-phase incorporation, and post-synthetic click routes are also possible.
Can Vitamin D3 be conjugated to an oligonucleotide?
Yes, when a compatible functionalized Vitamin D3 derivative is available or can be prepared.
Can I supply my own activated steroid or vitamin?
Yes. Customer-supplied materials can be reviewed for compatibility with oligo chemistry, solvent, purification, and stability.
Can these ligands be attached internally?
Selected internal positions are possible using an appropriate internal reactive handle.
Does attaching a steroid automatically create receptor-specific targeting?
No. Receptor recognition and biodistribution can change after conjugation and must be validated experimentally.
How do I choose direct, TEG, or PEG spacing?
Choose based on steric bulk, ligand accessibility, hydrophobicity, oligo folding, and the intended biological mechanism.
